At AAU we offer different types of software and platforms to researchers. Generally, those can be split into the following:

Software available for download and execution at your own equipment
Remote cloud services with software available through a browser, terminal window or remote desktop

The list below contains a mix of both specific software and general platforms. For each we indicate the name of the software and/or solution and in brackets the platform.

AdapterRemoval searches for and removes remnant adapter sequences from High-Throughput Sequencing (HTS) data and (optionally) trims low quality bases from the 3 end of reads following adapter removal. AdapterRemoval can analyze both single end and paired end data, and can be used to merge overlapping paired-ended reads into (longer) consensus sequences. Additionally, AdapterRemoval can construct a consensus adapter sequence for paired-ended reads, if which this information is not available.

This utility is used to submit a batch job that creates a compressed archive file of one or more folders stored on UCloud. Input folders must be added with the parameter Select additional folders to use. All mounted folders will be compressed into one single archive file.

The bcl2fastq conversion software both demultiplexes data and converts BCL files generated by Illumina sequencing systems to standard FASTQ file formats for downstream analysis.

BEDTools is a toolset for a wide-range of genomics analysis tasks. The most widely-used tools enable genome arithmetic: that is, set theory on the genome. For example, bedtools allows one to intersect, merge, count, complement, and shuffle genomic intervals from multiple files in widely-used genomic file formats such as BAM, BED, GFF/GTF, VCF. While each individual tool is designed to do a relatively simple task (e.g., intersect two interval files), quite sophisticated analyses can be conducted by combining multiple bedtools operations on the UNIX command line.

Be aware of obtaining a license
To utilize COMSOL in UCloud, you must make a project application. View help pages for more information on how to create a project application. The number COMSOL licenses needed is selected when you apply for the project. For personal projects you apply for one license.
Once the project application is submitted it will go through fast review process at CLAAUDIA.

HOMER (Hypergeometric Optimization of Motif EnRichment) is a suite of tools for Motif Discovery and next-gen sequencing analysis. It is a collection of command line programs for unix-style operating systems written in Perl and C++. HOMER was primarily written as a de novo motif discovery algorithm and is well suited for finding 8-20 bp motifs in large scale genomics data. HOMER contains many useful tools for analyzing ChIP-Seq, GRO-Seq, RNA-Seq, DNase-Seq, Hi-C and numerous other types of functional genomics sequencing data sets.

TRACER is a suite of 700 algorithms, whose features can be combined to create the optimal formula for detecting those words, sentences and ideas that have been reused across texts. UCloud is a platform hosted at SDU, but is part of the Danish national HPC landscape. The service is available to researchers at AAU. You have two ways of access.
a. Use the service as is. You have a limited amount of funds available.
b. Apply for a project during the portal. You need to specify; a budget for storage and compute power. Your request will be handled by the CLAAUDIA team.
